The organiser places the Three Towers around km 5 and 40, Chinatown around km 6 and 39, Marine Tower around km 6 and 39 and the Red Brick Warehouse around km 41, so the course passes the same harbour district early and again near the finish.

The race starts in front of the Yokohama Landmark Tower and finishes at Rinko Park by Pacifico Yokohama. In between, the organiser’s course page gives kilometre marks for the harbour landmarks, and most of them appear twice: the Three Towers (the Kanagawa Prefectural Government building, Yokohama Customs and the Port Opening Memorial Hall) “around the 5km and 40km mark”, Yokohama Chinatown “around the 6km and 39km mark”, and Yokohama Marine Tower “around the 39km and 6km mark”.
The Red Brick Warehouse is listed once, around km 41. That is how the course closes: back through the district it left in the first 6 km, past the warehouse, and on to the finish in Rinko Park. The organiser’s page lists Sankeien Garden twice as well, around km 11 and km 31.

The organiser calls the Bayshore Route “a famous feature of the YOKOHAMA MARATHON”: “After the full marathon turnaround point, runners will enter the Bayshore Route of the Metropolitan Expressway”, which is “normally closed to runners”. In 2026 the course turns beside Yokohama Nanbu Market, the wholesale market, at the 21.9 km cut-off point, and runs on the expressway from about km 23 to km 36.
The organiser has arranged performances at the water stations on the expressway to give the runners energy.

The 2026 marathon and pair relay start at 8:30 in front of the Yokohama Landmark Tower; the organiser lists 15:00 as the end time for both. Entrants must be able to complete the whole race “within six hours”, and the guide says gateway points are set at certain places on the course: athletes who have not passed them by the closure time are disqualified.
The overseas-resident quota was a first-come entry of 1,000 places handled through a travel agency, at 25,000 yen plus fees; the organiser also ran a late entry for the first 300 applicants between 2 July and 12 August.
