The half marathon follows the route once and the marathon twice, through the CBD, along Oriental Parade and Evans Bay Parade, and by Cobham Drive to the Miramar Peninsula. Every kilometre is marked on the way out; on the way back the markers count down the kilometres remaining. The final 2.6 km differ slightly from the outward journey, and the finish runs north from the Bluebridge Ferry Terminal along Waterloo Quay to the stadium.

The Wellington Marathon says its harbour course has one hill, the ramp into Hnry Stadium, and that the marathon and half marathon are measured and certified by Athletics New Zealand course measurers to IAAF and AIMS standard. It points to the certification as a way to qualify for international races such as Boston.

The marathon starts at 7:30 for runners and 7:00 for walkers, so the 11:00 cut-off at the end of the first lap allows 3.5 hours for the first half. Runners who expect more than six hours may start with the walkers. Road controls end at 13:00; after that the finish stays open, and anyone still on the course uses the footpaths, which are wide along the last 8 km.
