The organiser describes a USATF-certified, Boston-qualifying course that starts at 300 Riverfront Terrace and finishes at 209 Graham Ave in the middle of town. On the way it mixes riverfront paths, neighbourhoods, the UW-Eau Claire campus and downtown, crossing nine bridges over the two rivers. The second half takes in the campus and the Blugold Mile before the run back downtown.

The marathon is described as rolling rather than hilly: about 611 feet (186 m) of elevation gain over 26.2 miles, with the three most noticeable hills around miles 5, 12 and 15. After the climb at mile 15 the organiser says the rest of the course is net downhill, which sets up a faster finish through the campus and downtown.

The organiser calls the marathon very spectator-friendly. Without leaving the Phoenix Park area, friends and family can see runners at the start, on the loop back at miles 2.5 to 4, on N Barstow Street, and at the finish on Graham Avenue. The Barstow Block Party, from 10 AM to 2 PM on race morning, sits at mile 23.5. Water and Gatorade stations are about every two miles, with gels and chews handed out near miles 6 and 18.5.
